I am using XP professional SP2. Recently i have seen that shutdown is taking very long time (about 4 to 5 minutes)
Probably not a virus issue since i have scanned my pc by Malware bytes Anti-malware, Bitdefender 2010 and Spybot.

What could be the reasons?

If you're sure you're not infected, you could try this tool:

Microsoft User Profile Hive Cleanup Service (UPHClean)

I find it very effective.

When you shutdown Windows, it closes all open programs. It may be an unresponsive program taking long time to close down.
