Infected, cleaned some, now cannot get into windows

Discovered that my system is virused. Ran Mbam and superantisyware and they found trojans and other malware and they cleaned it. Found that I could not go into safe mode, but could get into regular windows. So I tried to reset msconfig to get safe mode back on again thinking that the malware reset this. That was the wrong step. I am in a loop when I start. It goes to the safe mode window but it does not allow me to get into safe mode nor into regular windows. So I am basically in an endless loop. It keeps on trying to reboot but it is not being allowd in.

Can you help?

Never use safeboot when you suspect an infection
Read the last part, all the way down at the bottom of the page
