Had Popups but now its gone

I had disabled my anti virus to play this game. After I went web surfing and forgot to turn the anti virus back on. Then i remembered and turned on my avast anti virus back on. The alerts kept going off and i discovered i had pop ups. With the alerts I had the options to delete so i did. Then i ran a computer scan using avast's onboard protection scanner. Got to 25% and stopped it and just restarted computer and now the pop ups are gone. Not sure if they are really gone. Am i infected still?

EDIT: forgot to metion that the popup had a icon on the bottom right, and when i clicked on it it would show a IE screen pretending like its not connected to the internet. not sure if this helps
