Spyware problem... Maybe?

I recently got a notice on my computer upon starting it that I had counterfeit software on my computer. i went through a process to remove spyware from my computer but I think i made it worse. I now have a message that appears on my desktop when i open my computer warning me about spyware problems that is clearly not legitimate. Now i have trouble starting my computer in general. Any help at all would be greatly appreciated.
