Is there any way for me to set it to auto scan for downloads, sites, etc. . . for virus, mal-ware and other unwanted bugs? I check the tools but couldn't find anything.

Firefox is a browser, and does not contain any anti-malware modules. Your resident Anti-virus should scan downloads, as well as any real-time protection provided by your anti-spyware applications.
The NoScript add-on is very good in blocking potentially harmful scripts.
