corrupted Windows XP after recovery

I deleted NTDLR on HiJackThis cause I didn't think i saw it there before. Upon restart the computer wouldin't boot because NTDLR was missing so I had to use HP recovery console and restore the computer to a older restore point. I installed the 2 drivers the problems I had were the computer would take several restarts to boot, If tried to copy a 700mb file to another folder it would read 477 hours remaining, so I updated from windows xp home p2 to xp pro sp3 now the computer boots fine and i copy files but the problems now are slow shut downs/restarts, some applications i installed don't work right anymore, the mouse moves fast in Firefox and applications but not in explorer/ desktop. Before I do a clean install of Windows XP (cause i gotta back up 20gb of files) I wanted know if theres anything I can do to repair windows.

Open My Computer
Right click the C drive
On the menu click Properties
When the box opens click on the Tools tab
Do a defrag
[May take a few]

When that is done
Click on Check now
When the box opens click the 2 little boxes under Check disk options to put checkmarks in them
Click Start
You will get a message box, "Can't run now yadda yadda , run at next startup
Click Yes
Restart the unit & let it restart to the desktop on it's own.
