Extensions being applied to file name

After we removed the Virtumode virus all my extensions have doubled up and have been added as part of the file name.

For example Word Excel and Jpeg.

Save file name as test, only option to save file name is:

test.doc
test.xls
test.jpeg

All exsisting files have the extension in the name.

Now people who recieve these documents can not open them.

Very hard to get a job when I can not upload or send correct word document file.
