Thought I got rid of virus, but some problems remain

I contracted a virus (or malware, or trojan, I'm not sure about the subtleties of the nomenclature) a few days ago. It wiped my desktop background and would give pop-ups every minute or so posing as Window Security.

Anyhow, I downloaded the new version of Malwarebyte's Anti-Malware from this site and it seemed to work successfully, no more pop-ups. (I also ran dss, but didn't submit them to anyone because Malwarebytes worked).

This morning I went to go replace my desktop image and noticed that the options to do this have been removed. (I use Windows XP, and when I right-click on the desktop and select "properties", I'm usually presented with a window with five different options on it...one being the desktop itself, one being the screensaver, and a few others that escape me right now.) I went to access the same option through my control panel and get the same window with one option for a screensaver and that's it.

I'm left wondering if I still have something kicking around in my puter that is doing more than just pop-ups. How can I find out?
