Random beeping and Internet Explorer Pop-ups

I have been getting a random beep noise (the noise you hear when a pop-up message like 'save as' pops up and you click somewhere outside of the message and it beeps) and pop-ups from IE even though I use Firefox as my browser. I have run ad-aware twice, spybot s&d and malewarebytes anti-malware but nothing has fixed it. Can someone please help? The beeping is making me go insane.

Did any of your scans find anything?

If so, please post the logs.
