Cutting the MKV File

Hi All,
I have been facing a problem with the MKV file that I recently downloaded from the internet.

I want to slice some clips (output format can be anything avi, wmv, divx) from this MKV file along with the subtitles that come with this file.

I would like to notify here that the subtitle came as a separate .srt file.

I may also specify that I tried using ImTOO MPEG Encoder Ultimate to slice the content. However, neither the audio nor the subtitles got sliced.

The MKV File after demuxing with the MKVExtractGUI gave me two files one with the extension .h264 and the other with the .aac extension.

the video track is :V_MPEG4/ISO/AVC
the audio track is: A_AAC

Please if anybody can help me with how can I slice down the clips and using which tools.
