My computer is in trouble.

So currently I am unable to use the internet on my computer or run anything. I can't use commands or stuff like system restore. I get barraged with messages about how different things are unable to run or start up. I used malwarebytes and avast to remove the trojans, viruses, whatever and I guess they must have deleted some vital computer files while removing them.. I have no idea what to do.

Can you post one of Malwarebytes infected logs,maybe we can get a clue.
Are you getting...A "Cannot find...", "Could not run...", "Error loading... or "specific module could not be found" message ?
Do you have the OS (XP<Vista etc...) install CD?
