Unknown Virus/Malware

I had an outbreak of PE.Sality virus and it was creating files on the hard drive and network shares. I've got the virus under control but am worried that it may still be there somewhere.

I've submitted a file to Virustotal.com and almost all of the engines do not detect anything. Only Panda returns a Suspicious file detection.

Any advise on how to proceed further when nothing will detect these files (.exe, .cmd, .pif - HRS file attributes and have the minesweeper icon).
Also, I tried scanning with Combofix, MBAM, Super AntiSpyware Free, Spybot - none found anything wrong with the files.

Those are "file infectors" and some are incurable, some low damage
