removing adware

According to Spydoctor, I have 375 infected files. What is the best and safest way to remove the spyware?

If you are using "Spydoctor" and not Spyware Doctor, don't. There is every indication that is program has a lot of false positives, and does a poor job of scanning. See:

Use instead more reputable spyware applications, Ad-AwareSE and Spybot Search and Destroy.
