I currently have Avira AntiVir Personal Edition Free as my Anti-virus, and I'm planning on installing a-squared Anti-Malware. (Not the free version) Would they run together fine and without any problems?

I bet you got a^2 from GAOTD right? LOL

Anyway they should work fine, I run Spysweeper, a similar program with AntiVir and don't have any problem. AntiVir doesn't have all those block allow applications because it doesn't have a firewall which is normally what conflicts with other things from my experience. You can always turn active protection off on a^2 and just use it as a scanner.
