Ipod Videos Have No Audio Even After Conv. To Mp4

Well I came across the problem that all my videos on my computer are in the mpeg 1 and/or 2 muxed format. I found out that these are the one specific type of file that when even converted to mp4 (the format for videos on an ipod), the audio won't work.

So my question is what if I converted these muxed files to something else, then mp4? Would this work out? Also, can someone tell me a good video file converter (preferably free). I don't like how Itunes does it.
