Trouble With Mcafee Quick Clean cleaning registry

when I run McAfee Quick Clean I can clean everything but my registry. When I do clean my registry I have problems opening my msn email in MSN Explorer. I get the message stating it can not find the program that created it. When I restore my computer I can access it again. Is there anything I can do to protect msn in my registry?
