A few questions.
Is Ubuntu installed on the HDD or are you attempting to run Ubuntu live from the CD-ROM?
Is Windows installed and can you choose to boot to it?
Have you attempted to repair grub?

Not having any success in finding what would cause 2 out of three drives to suddenly not function properly.

While improperly removing or exiting the flash drive may have caused the problem on it, that doesn't explain
why the Live CD is not properly booting. Assuming that you have used the same CD to boot from in the past.

Have you noticed any problems with Windows 7?
