Guitar building problem...

Right,
I have just put the neck on my guitar, and i put a string on to see whats going on.
For some reason, regardless of truss rod or intonation adjustments, the 12 fret is playing what would normally be the 13th fret. this is not due to a protruding fret, as i can see no contact. It is genuinely the 11th fret playing the 12th fret's note and so on.
does anyone know what the hell is going on?!?
