I'll report your issue to the admins. Hopefully they can figure out what is going on.
The only other suggestion I have is to check your email address to make sure it's correct.

Hello. I am a new user (from just the other day).
I don't know why I'm not getting emails sent to me when my watched topics (including the ones I started) get a reply. I think I have selected all the notification options and yesterday, I was getting email notifications. Today, I see that there've been several replies to two different topics I started and I haven't gotten any emails?
Please help..I don't know what the next steps are.

I see you have set your notifications to immediate. Before I contact the site owner to check email logs, could you please verify that your spam filter is not blocking some of these notifications. If none are caught by your spam filter. I'll have the site owner look at our email logs.

Hello and thanks for the quick follow up. I did get an email regarding your response just a moment ago and yesterday received a half dozen emails from bleepingcomputer so I don't believe I have a spam issue.
Did I mess up some set ups? For two topics, when I go to them, I see the icon "stop watching topic" so I thought I was set up fine.? (See topics 451614 and 451519)

I've checked your settings and I don't see an issue with the settings per se. Doesn't appear to be an issue, you say, with your email's spam filter. The only thing left is that, we have been aware for some time that Invison Power Board's (Forum Software) notification feature is not ideal. However I will contact the site owner and have him look at the email logs for any inconsistency in those being sent. Beyond that, I doubt there is much we can do. It's a known factor notifications can sometimes be inconsistent.
Might be a day or two since it's the weekend to have the site owner look at logs. Thank you in advance for your patience.

I've asked the site owner to check the email logs and the notifications are being sent. So either your ISP is filtering some of them or there is a spam filter somewhere. Once the notifications leave our server there isn't much we can do.

Is there a way that allows me to follow a topic and get a notification(but not an e-mail) in the top right corner of the forum screen along with my name where PM notifications come?

My Settings > Notification Options > Notification Preferences. Put a check mark in 'Show popup when I receive a new inline notification'
