BleepingComputer.com: cd-rom stopped working

I was helping a friend who got a rogue trojan. I scanned with Malwarebyte, SuperantiSpyware and ended up scanning with Combofix. The bios recognized the cd-rom when I was working on it but now the friend go into the bios instead of windows. My hunch is that the cd-rom is not being recognized anymore.

Is it possible that the after affects of cleaning the computer of viruses, disabled the cd-rom? I am planning to attach my external cd-rom and scan the operating system, to make sure nothing changed.

Any advice on this?

My friend ended up opening the tower to clean it out and disconnected the cable.
