Editing Website Templates

I am working with Website Tonight and I dont like any of their templates that they offer. I want to change it and insert my own CSS template. Does anyone know how to do this? I went into the advanced editing and copied the code but only the colors would show up and not the whole layout. The header of my old layout would still show up. Is there a way to fix that? Anyone have experience with Website Tonight? Thanks....

When it comes down to it, they are just HTML and CSS. It would be helpful if we knew what you were trying to do exactly, and a link to your website so that we can see what is happening.
