This has been going on for a few months now, and it's quite irritating since I develop flash games / applications. It started around the time I updated ZoneAlarm Internet Security Suite to version 9.1.008.000; I've read elsewhere that version 8 and above doesn't play well with some applications (ie. Sandboxie), and I don't have any idea what changes, aside from them using Kaspersky's virus scanner, that have been made to it, or what it hooks. Any help is appreciated.

You may want to try Microsoft Security Essentials, I switched from Kaspersky about a month ago and am pleased. Kaspersky did a very good job no complaints what soever but a free full suite from MS was to tempting!

Tthat isn't an option. I have ZoneAlarm for 2 years (subscription).
