Every time I go to a new screen, and sometimes more often, I get an annoying little box that says,"Do you want to allow software such as ActiveX controls & plug-ins to run." I always answer "Yes," but, how do I keep this from poppong up?

what browser are you using ? if IE7 try this.
tools (upper right)
manage add ons (enable or disable)
make sure all are enabled.

Also, when that box pops up, there should be a box on it that you can check to have it stop reminding you.
