I just got a new graphics card and it's huge! I can't get it in because the point where the mouse and keyboard can go, that little plug in is in the way. Do you know if it's possible to take it out? The part I'm talking about is the little purple and green holes that the mouse and keyboard can go into.

Those are your PS2 ports. You cannot "take those out" unless you want a dead computer.
If the card will not fit properly in any slot configuration, buy one that will.
If you post make and model of computer and the graphics card you're trying to install, we can be of much more help.

Is it possible for you to move the card to another slot?
If not, and you really want that card and don't want to spend the money on another card
a cheaper alternative would be to purchase a new keyboard and mouse which connect to USB ports.

 Must be one heck of a heat sink on it. Is it PCI-E or AGP?
