McAfee Virus Scan should run in Safe Mode.
I don't know what a security index is?
Please give some basic info about your system.

If you are able to boot to windows (what version do you have?) try these online virus scans:
Here are some links to free online Anti-Virus scans. They do take some time to load and run and in some cases you can only use Internet Explorer, with ActiveX enabled, to access them but they are an excellent support for your existing anti-virus program.

Trend Micro online scan "housecall" - http://housecall.antivirus.com/

Panda Active Scan online - http://www.pandasoftware.com/activescan/

BitDefender online scan - http://www.bitdefender.com/scan/licence.php

McAfee online scan - http://www.pcpitstop.com/freescan/

Please let us know the results.

I don't know if it applies in all cases. I had a recurring problem with that message on my wife's computer. It turned out that she had a spyware problem. It was particularly hard to get rid of. It had to do with a trojan called "Downloader-YH.dr". VirusScan finds that trojan but McAfee doesn't provide any information on it. Anyway, I had to remove the installation and reinstall it to get it back on. I then downloaded McAfee's spyware program.

The active shield is sign that your computer is really infected with viruses.
